Tuesday and Wednesday flights are cheapest. Avoid Friday evening and Sunday afternoon flights which carry a premium. Morning flights are often cheaper than evening departures.

Should I fly or take the train from Tokyo to Osaka?

Take the Shinkansen. It takes 2h30m city-center to city-center with no airport overhead. A flight takes about 1h15m in the air but 4-5 hours door-to-door including transfers and check-in. The Shinkansen is more convenient, more frequent (every 10 min), and often comparable in price.
Which airports do budget airlines use?

Peach and Jetstar primarily use Narita (not Haneda) in Tokyo and Kansai in Osaka. Spring Japan uses Narita only. This matters because Narita is 60-90 minutes from central Tokyo. Factor in airport transfer time and cost when comparing with Shinkansen. ANA and JAL fly from the more convenient Haneda.
Can I use my JR Pass on domestic flights?

No. The JR Pass covers only rail and some JR buses. However, for long routes like Tokyo-Sapporo where flying is clearly better, you can use the JR Pass for other legs and buy a separate flight for the long-distance portion.
